uTorrent is a powerful, widely recognized, easy to use interface that is somewhat faster than Torrentflux. With it's clean looks and easy-to-use download page, you can't go wrong!
Pros:
• The UI is much cleaner and easier to use.
• Recommended for the beginner-intermediate user.
• Perfect for just download stuff.
• It's a bit more stable.
• Work's with download managers.
Cons:
• You cannot create your own torrents.
• You do not get an FTP account.

TorrentFlux, built for Linux, is somewhat bulky. It's definitely built for functionality rather than for looks.
Pros:
• You get an FTP account with Torrentflux.
• You can upload and create your own torrents.
Cons:
• Not as many features as the uTorrent UI.
• Tend's to be slightly slower than uTorrent.
